Chapter 4: A Glitch in the HDD

  • The male hedgehog Compa tries to get close to resembles Sonic the Hedgehog.
  • When Noire contracted "Low Polygon Syndrome", she ended up looking like "Perappa", a parody of Parappa the Rapper.

Chapter 10: A Midsummer Night on Dreamcass Island

  • This chapter has various Sega references:
    • Dreamcass Island is a reference to the Dreamcast, along with the logo on the mountain.
    • The Dream Clan natives reference the Morolians from Space Channel 5.
    • The Seturn Kingdom references the Sega Saturn.
      • The kingdom's princesses also reference 3rd party Saturn consoles:
        • Vee Seturn: V-Saturn
        • Hai Seturn: Hi-Saturn
    • The underground palace in Dreamcass Island also contains various Sega references:
      • The giant headstone with a blue hedgehog is a reference to Sonic the Hedgehog.
      • The giant boulder resembles Dr. Eggman.
      • The giant statue that Nepgear grabs onto resembles Clockwork Knight.

Chapter 11: Beware of Overeating! The Goddesses and the Autumn Appetite

  • The Pokkimon "Pyoshi" is a reference to Yoshi from the Mario and Yoshi series.
    • Pyoshi making a batch of cookies is also a reference to Yoshi's Cookie.

Chapter 15: Heart Throb! ☆ The Idol Concert Filled with Goddesses!

  • The group MGM48 is a reference to AKB48.

Chapter 18: The Secrets of Pammycom Land?!

  • This chapter has various Nintendo references:
    • The theme park Pammycom Land is a reference to Nintendo's Famicom (known as NES outside of Japan).
      • The park's mascot also resembles said console itself.
    • The park's architecture references the Family Computer Disk System with disks surrounding it and R.O.B. at the inside of the park.
    • One of the park's attractions is a reference to Super Mario Bros.

Chapter 19: A Bio Miracle for Kids and Adults!

  • The chapter title is a reference to the Konami game Bio Miracle Bokutte Upa.

Chapter 20: Leanbox's Weakness?!

  • The Master Chief of the Leanbox Special Mission Department's OB division is a reference to Master Chief of the Halo franchise.

Chapter 23: Nep-ko no Ken

  • This chapter has various references to SNK and Neo-Geo:
    • The chapter title is a reference to the fighting game Art of Fighting (known as Ryuuko no Ken in Japan).
    • Niio-Giio Land is a reference to the Neo-Geo.
    • There are two characters that parody the main characters in Art of Fighting:
      • Zou Sakozaki: Ryo Sakazaki
      • Robird Garacia: Robert Garcia
    • Zou and Robird's special attack "Paoh Shuugouken" is a reference to the Haoh Shoukou Ken.
    • Noire, Neptune and Vert's clothes being destroyed when defeated is a reference to how fighters get knocked out with their clothes damaged in the Art of Fighting series.
  • The scene where White Heart battles Zou parodies Super Smash Bros.
    • White Heart even calls herself a "True Super Smash Sister".
  • White Heart's ultimate special move "Mariou Oupun Gourufu" is a reference to NES Open Tournament Golf, known as Mario Open Golf in Japan.

Chapter 24: Save the Mega Dragon! - The Goddesses of Planeptune

  • Segami Plateau is a reference to Sega.
  • Gasaturn Canyon references the Sega Saturn.

Chapter 25: Yellow Submarine

  • The chapter title is a reference to The Beatles song of the same name.
  • PC Edison is a reference to the PC Engine (known as TurboGrafx-16 outside of Japan).
    • The lab's owners Hato-chan and Pen-chan are a reference to Kato-chan & Ken-chan, known as J.J. & Jeff outside of Japan.
  • The Tenshi no Koe is a reference to the Ten no Koe 2.
  • Yellow Heart tossing a bunch of bombs is a reference to Bomberman.

Volume 3 Omake - Neputsuu

  • The poyogoos are a reference to the puyos seen in Madou Monogatari and Puyo Puyo.
    • The way popyogoos make contact with each other references how puyos pop in the games.

Chapter 30: Back to the Industri (End)

  • This chapter has various Sonic the Hedgehog references:
    • The Kabosu Emeralds reference the Chaos Emeralds seen in the series.
    • Past Plutia dashing up to the facility in Segami Highlands is in reference to Sonic bolting up towards Little Planet in Sonic CD.
  • Past Plutia can be seen wearing slippers resembling Ristar.

Chapter 32: Eco the Dolphin

  • The chapter title and character is a reference to Ecco the Dolphin.

Hyperdimension Neptunia Victory Oneshot Chapter

  • The game console that dropped on Neptune's head resembles the Dreamcast.
